I've never had this happen myself when I used lightning ball... What spell did you use?

as noted above, Splash Back.

It seems to be the only spell with sufficiently high knockback to effect them.

Yet another potential feature! :)

Definitely unintended, but what do we think? Does this seem broken, or does it break the puzzles? I agree with Penumbra that, despite the fact that this is unintended, this could be really cool assuming that it's not broken-seeming.

Well, it would depend on where they can end up. I was more thinking there could be a sorting type puzzle, where the player has to bounce the different orbs into containers.

I haven't played with Splash Back in a mystery room to comment on any unintended situations.

Only having one spell affect them with knockback might seem a little strange, since otherwise they are immobile.

As it stands it is far too broken to be of use, about 30% of the time the Orbs won't rescale properly and then they start overlapping each other and you end up with tiny orbs hidden behind full size ones. not fun.

Okay, I'll fix it so that they are immune to even high levels of knockback, then.

Note that knockback isn't a fixed thing, Penumbra -- different spells do different amounts of it, and splashback as well as summoned tornados are able to knock back many objects that can't be knocked back by other means.

Is it a "knockback strength" vs "weight" mechanic?

Yep!

* The puzzle pieces from mystery rooms are now properly immune to even heavy knockback.
